I have to admit I never used autopano-sift from within hugin :-/

This is a known problem (thanks to Rob Park), and the next version will 
be more usable in this respect.

As a quick workaround, try holding the Alt key while clicking and 
dragging in the GUI.  Holding the Alt key down while dragging the GUI 
window moves the window for the most common windowmanagers on Linux. 
This way you can move the GUI so you can access it.
