Yes - changing into a directory would extend the limit to no longer be 
a practical problem, but would only work if all the images are in the 
same directory, and this is not forced by hugin at the moment so would 
be a new limitation. Its probably not too much of a problem anyway as 
using autopano from within hugin it should be simple to just select a 
few images - say one row, or perhaps pairs of images at a time and 
autopano them in smaller groups. Perhaps the simplest solution would 
be for hugin to just check the length of the command line string and 
if it is longer than say 1950 characters then prompt the user to call 
autopano with less files selected?

For the same problem (2000 characters limitation) using enblend the 
simplest solution is to open up the options in the stitching page so 
that the enblend option can be used with a multi layer tiff and use 
the patched enblend that can handle this format. This way only one 
file is used.
